Maybe it used x264's "lossless" mode? That's the only reason I could think of... What I do for the audio is keeping it uncompressed all the time, and as the final step loading it in VirtualDubMod and selecting Lame MP3 compression ( pic ). This will be constant bitrate. Needs the Lame Wind...

Is there a reason why soft patching is better, or do you just prefer to have rom images unpatched? Some comments:
- the official extension for SNES ROMs is .sfc (.smc is used by a copier, just like .fig, .swc and so on)
- "savestates" is usually used for emulator saves, and "SRAM" is used for the cartridge's battery-backed RAM

Offset-Per-Tile mode. Can be used in BG modes 2, 4 and 6 to scroll tiles individually. (see Black Omen fade-in)

From what I can see FF6 uses BG mode 1, but that might be incorrect because of the status bars at the bottom.

The emulator stores the game's battery-backed RAM (your save slots) in a *.srm file. Savestates also contain this SRAM, so when you reload a savestate it's possible that your save slots are also reverted given you have set that behaviour in the options.
