PS3 Controller Freezes Game on Button Press

I have my PS3 controller plugged in, all the drivers are downloaded and I can set the key configuration no problem, however every time I'm in a game and I hit X or Square the game will freeze. When I hit X or Square again the game will resume as if I had just hit the button (for example in Mega Man X I hit X to shoot, however the game just freezes. I hit X again and Mega Man immediately fires a shot). Does anyone have any idea why this is happening?
