Ok, well, I returned to all the villages and did some walking to places that weren't on the return list. Unfortunately, my wagon is still among the missing.
I think black_russian made a sarcastic comment about you starting a thread in the Dejap forum, when your actual question has nothing to do with Dejap or their translation projects.

Nearly all of them are related to translation or hacking ROMs, or bugs that pop up as a possible result of the two. Don't worry about it though, now that you know.
Anyway, GameFAQS doesn't say anything about LOSING your wagon, just that there are some places where you're not allowed to bring it with you. I don't know anything about the game, but you could try going back to the dungeon where you lost it.
