I had the same error as franpa and escapee. Try installing the Visual C++ 2008 redist. That solved the problem for me.

Some patches require roms that either do have a header, or don't have a header. Applying a patch that requires a headered rom to a rom without a header will cause the rom to break, and vice versa. Try using NSRT to add or remove headers, then repatch to see if that works.
