If the driver upconverts to 32bpp internally then you're probably better off sticking with 32bpp so the emulator can render directly to it.

If the card does support 16bpp framebuffers (not that this has nothing to do with shader ALU precision like mentioned in the beyond3D link) then it'll always be a little faster to use it. Emulators aren't like 3D games where they heavily rely on both the CPU and GPU and one can limit the other. Emulators use the CPU almost exclusively and anything that reduces CPU time needed will improve speed. It's just that the amount may not be significant.
