It has most likely been fixed ages ago thanks to the new sound core, but the new changes aren't public. Wait for the next version, then you'll have better sound. No, don't ask when.

The way ZSNES was coded originally means that adding any features, even pretty simple ones (like rearranging options in the GUI), is not a trivial task at all, often requiring high skill and patience. A lot of ZSNES was written in x86 ASM - while excellent for speed in the early DOS days, isn't so optimal right now. The code is currently being updated to make it easier to modify and bugfix, and the next release will be using a more accurate sound core. In the meantime, other SNES emulators are around which already have a more accurate sound core. Might want to try those.
