Flickering line in middle of screen?

I downloaded ZSNES today and ran it without any huge problems but I did notice one thing about the video quality. The screen has this weird look to it. like its cut into two sections. Parts of the screen look like they are overlapping or flickering. It's very hard to explain. It creates a line close to the center of the screen that really irritates my eyes. This ONLY happens when I'm running in the game. If I'm still, the graphics look fine. Any ideas?

he probably turned on vsync.

I do remember one time the screen was split in to 2 triangles and the 1 triangle updated less often than the other. I think that was related to compiz or something, though.
